Haha, this is a really tough one, they are both virtually omnipotent, but Mr. Mxyzptlk's powers are more magical and The Phoenix wields The Power Cosmic and can tap into energies reserved for the future at the expense of future life. Simply put, The Power Cosmic >>>>>>>>>> Magical Powers.
Also people, the question says Phoenix, not Dark Phoenix or The Phoenix Force, they are not quite the same.

The Phoenix Force is a cosmic entity that consumes worlds. It would fry Mxyzpltlk with just a thought. Being an avid X-Men reader, I have read enough to see the carnage it can do when it is uncontrolled.
