There's been quite a few. The highest profile one was probably Marvel vs. DC in the mid to late 90's. It was maybe four issues, and depicted Marvel characters fighting DC characters.
At the end of the storyline, both universes merged to create Amalgam, a separate universe that was a combo of Marvel and DC, so you ended up with characters like Dark Claw (Wolverine and Batman).
There have been others throughout the years:
