Question: So in the end, all the Shinobi that had the Rinnegan were Shinobi Jiraiya had met in the past. But what is with the thing about Pain's true identity? I thought it was decided that it was Nagato? Who could it be now?

I have a slight theory on this matter. I know this may not be true, but...
At first, the Rain guy Jiraiya caught told him that no one had ever seen his real face. Which could mean either:
1. Pain likes to hide (eh); or
2. He has many different faces.
We have known that point 2 is right. Which leads to the fact that Jiraiya knew those faces of Pain already.
Then Pain / Nagato told Jiraiya that Yahiko is dead. We see the first Pain, who IS Yahiko, but Pain repeatedly said that Yahiko was dead. And then Jiraiya found out that there was no Nagato-like Pain in the group. Which means either:
1. Yahiko was killed (in a battle, maybe?), but Nagato transferred his soul into the body; or
2. Nagato killed Yahiko and took over his body with some soul-transfer jutsu; or
3. Nagato was almost killed when he decided to screw up with Yahiko's soul. 8D
As for the rest of them, whom Jiraiya recognized later as shinobis he fought during his adventure, I think Nagato transferred part of his chakra or soul into those bodies, making them having their own pair of Rinnegan. Plus, those piercings. They must have something to do with the chakra / soul transfer.
But maybe it's just me. I'm not good in making theories. =^_^=
It means he knows who the real one is. But it might not be Nagato. It could be one of the others. Remeber he said they were from his past.
It can be Uchiha Madara controlling the kid with the Rinnegan to help him with his world domination.
So far, i don't know what to think about this manga. It's such a cliffhanger, i hate it but love it at the same time! I think Jiraya is going to become one of Pein's rinnegan slaves and when Naruto see's Jiraya and fights him and wins, it shows that Naruto has surpassed him and has taken his title as the new sannin. Sauske did the same and Sakura is too useless to do anything.
