I bet is will be a special all it own so not to over shadow the show.
They'll probably make it as a Shippuden filler arc if one is ever needed.
Since this arc happened after Sasuke left and before Shippuden started and they didn't show it, I think they won't be showing it in the future either.
That is unless they needed some fillers for Shippuden.

They will probably not, but instead will use it as flashback material if and only if Obito is revealed to be tobi. But i do want to see little Kakashi whooping *** with the Yellow flash leading the way!
