It was the big event last year for Marvel Comics, and the main story was told in a 7 issue miniseries written by Mark Millar and drawn by Steve McNiven.

Basically, the government came down and said that all superheroes in the Marvel universe now need to be registered with the government, reveal their identities, be trained, and more or less work for them.

Many superheroes fell in line with this, and some rebelled against it. This lead to former friends going head to head with one another as registered heroes needed to help arrest unregistered ones, and the result was a superhero war. The pro-registration side was led by Iron Man, and the anti-registration side was led by Captain America.

Like many "events" in comics, it tied in with nearly every individual comic Marvel publishes, but you only need to read the main miniseries to get the story. I recommend it if you haven't. Here's the amazon listing for the trade paperback collecting all 7 issues:

Civil War was an event last summer. It started out with some heroes that were filming a reality show, when they jumped on some villains one of the villains blew up killing over 200 innocent civilians. This lead Tony Stark (Iron Man) to start an initiative to have all superheroes register with the gov't to be properly trained. The problem arose when half the heroes didn't want to register therefore making them criminals.
This is what led up to the death of Captain America.
