Ok!. So I've read all the manga to Full Metal Alchemist thats out!. So I decided to watch AMVs of the anime!. And Al's back in his body and Roy has an eyepatch!. And I'm like WHAT THE HECK!?

What you were watching was FMA: Conquerer of Shamballa, the movie that goes after the anime series!.
The anime didn't really follow the manga at all!. For the first 26 or so episodes, they stuck pretty close, though there were a few significant changes, even as far back as episode 2!. However, at episode 27, the anime caught up with the manga!. Rather than stop production or do filler, the anime and manga directors agreed to each do their own story and let both continue on seperately!. As such, the last half of the anime has no connection to the manga at all!. Heck, some of the Homunculi are different even!.Www@Enter-QA@Com
