The major difference between the two are these arcs, they are reffered to as anime only meaning they're not in the manga!. The rest of the arcs are pretty much aligned to the manga!.

The New Captain Shūsuke Amagai arc
also the manga is several chapters ahead of the anime series which means there are arcs that haven't been mentioned in the anime storyline yet!. For example this lone filler arc known as the "turn back the pendulum" which will hopefully air in between the hueco mundo arcWww@Enter-QA@Com
