Well in the most popular manga i'd say that Vampire Knight would be pretty high up!. I still think Naruto and Bleach are still popular!. Special A also seems high up!.!.
I personally don't have a favourite manga right now!. Though i'm really enjoying Boku no Hatsukoi wo Kimi ni Sasagu right now!. When i first saw it i didnt think i'd enjoy it as much as i have!. It's quite sad!.!. I also like Deep Love - Ayu no Monogatari which i thought was again brilliant!. Junjou Romantica is the sweetest manga i've read, and for yaoi fans this is definatley one of the popular manga's!.
The one's i mentioned as the most popular are all ok to good mangas's, especially presonally enjoying Vampire Knight!.

As for popularity in Manga, if you ask the polls on onemanga and otaku and other sites that host manga/anime, Naruto is still heavily favored #1 by a long margin!.
I wouldn't expect any manga to catch up to Naruto that quickly, especially with its end coming near and the battles are only getting more dramatic with an "anything can happen" type of flow from now on until the manga ends!.
