First off, John Petrucci is an AMAZING guitarist. But what does that little stick thing do? he like, pulled it up to the string or something...?? What is its function?

It is a whammy bar, or more precisely called a tremello bar. It manually adjusts the tension on the strings, producing the "dive bomb" sounds you hear when he is using it. The Floyd rose locking tremello will not bring the strings out of tune when used, unlike non- locking versions. they hang down when you are not using it, so it wont be in the way, you have to reach down and grab it when you want to use it. A lot of surf music is played with them, as well as metal styles.
