Basically, Yagami is actually killed by Ryuk!. The reason Ryuk kills him is because he has "seen the end" of Yagami!. A shinigami has to posess the human who has their notebook until either the Death Note is done or the human is, and Ryuk is the one to write Yagami's name in his Death Note to end his life, as he said in the beginning!.
He could have killed him at any point he felt like it, but it was more entertaining for him to stick around until Yagami lost and it was apparent there would be no more fun!.
