It really depends on how the magazines are distributed to the stores. Most stores are authorized to destroy them in place, and account for just the covers for credit. Some organizations have them returned to the distribution point where they destroy them in the same way.
Removing the covers (typically just torn off) indicates that the magazines have been properly destroyed.
Some of the publications will even say "If you received this magazine without a cover..." yada-yada, to notify them. That is sometimes written in the table of contents or where the publishing quantities/subscription information is listed.
