Have you tried Yaesu Book Center? One of the largest book stores in Tokyo (close to the Yaesu exit of Tokyo Station).
If you are not necessarily looking for new issues,
you may want to check the Book Off. Some of them have a large collection of the back issues of Carboy and other auto-magazines.
Or, try Yahoo Japan auction. A large number of Carboy magazines, for example, are being auctioned.
