This galactic court sentences these criminals, and they trap them in this two dimensional square and flip them into outer space. I've seen a thousand parodies of it, but I don't know where it's from?

Sounds like the phantom zone from the Superman stories. Like you said there are lots of versions for this type of punishment. The concept was first used in the Superman comics.
It is the opening sequence in the first Chris Reeve Superman movie and then it was expanded in the opening of the Superman 2, but don't know if it was the first movie to have it tho. It is a cool concept.
