They're both really great, so it's not particularly fair to ask one to choose.
My personal preference is Goodfellas. To tell the truth, I'm a little sick of The Godfather, it's so freakin' iconic. But I love the filmmaking of Goodfellas - the long tracking shots, the cocaine-fueled paranoia at the end, the soundtrack, the performances. It still feels fresh and vibrant in a way that Godfather doesn't anymore.
