I think they are suggesting that Jason and Nicky had been romantically involved - which is why it was "difficult" for her when he disappeared. He doesn't remember anything. Also, a couple scenes repeat situations with Marie, from the first film, also suggesting that Nicky might be a romantic interest for Jason. (Sitting in the cafe, dying her hair, sending her away...)
Whats the question, regarding bourne and nicky?
And if you want some in depth details, read the books, they all contain so much more information, you get closure from the books, the movies - give you nothing.
