That's a good question, I had to think about it a long time as well....

He had to leave Sarah and John because Cyberdyne would have used him for research and had the same technology to create the machines.... eventually leading to what happens in the beginning of T2... I hope this helps!!

I think that's because he was a machine and he had to be eliminated.

because they(the scientist) could use the chip in him to do the same thing. It's the reason they destroyed the arm and the other chip. They're trying to prevent the events of the future

Great movie!! Best sequel ever, maybe one of the best movies ever. But yes, as everyone stated, they were trying to destroy everything that led to the creation of the machines. They got the chip, the arm, blew up cyberdyne, and the only thing left was the actual machine (Arnie). So he had to be terminated too so they would have nothing to work with and the machines would never be created. McG (Charlie's Angels) is directing T4 with Christian Bale playing John Connor. Should be interesting, I hope McG doesn't F**k it up!

John conner was in charge of him and told him to come back to protect him.

um , the terminator did his job by elimating the threat and saving the connors and was programmed by john from the future to destroy itself when the mission was accomplished.
