I saw it twice.
It was about religion and madness.
Plainview and Eli were two sides of the same coin. Plainview exploited the town for its oil. Eli exploited Plainview in order to get a new church built.
When Plainview's son went deaf, he blamed Eli for not "healing" the boy. And although Plainview generally hated people, he felt real affection for his "son" and was infuriated when the grown H.W. did not want to take over the family business.
Then Eli came back to exploit more money from Plainview, who was essentially insane by this point. You know what happens next.
