Question: didn’t know about Jedi having the Clone army? I mean, the Bounty Hunter was behind creating the Clones and the he fled to Genosis when Obi Won was chasing him. If the Bounty Hunter is working with Dooku, how can Dooku make that statement about not knowing about the Clones? Is this a script error?

I think it was a error in the script... The statement Dooku makes about not knowing the Jedi's having an army is illogical. They are right in front of him, they look like the Bounty Hunter (clones), and the Bounty Hunter is defending Dooku in the stadium...
In all their workings together the Bounty Hunter never said to Dooku, "Hey Dooku, guess what? I am the father of an entire clone army!". Dooku replies "Really? Well that's the army Darth Sidious has been talking about using to control the Republic and the Jedi!" Bounty Hunter "Well they are almost ready. I charged the Jedi since the order was placed by a dead Jedi... As long as the Jedi don't come by to pick up their order, we should be good to go!" Dooku replies "Then they better not check their bill. This one may put them over their credit card limit..."
He knew about the army. But Dooku had planned to use the army for himself and Darth Sidious. Since the jedi had just taken them over, it's highly possible he didn't know that the jedi had control of them. He knew they existed, but didn't know the jedi 'stole' them. They were originally created for a jedi master who'd died. Who was probably going to use them for the republic.
