I've always assumed he meant when he broke up with her.....He broke up but wants her to know he will always be there for her....
EDIT - After reading the whole lyrics possibly she had to move away "My love is alive

so he "set her free" and let her go (Didn't make her feel bad or guilty for leaving) but he still loves her...
When he broke up with her maybe or parted from her
Things didn't work out for them for some reason (not because he didn't love her) and he had to "set her free"
But he still loves and cares for her and will always be there if she needs him.
