It's all in the genetics. His parents are carriers recessive gene for "squareness," where "roundness" is the dominant trait. Since roundness is dominant, it masks the recessive gene, giving Mr. and Mrs. Squarepants a round shape.
Both of his parents are heterozygous, with the genotypes "Ss." So they have a 25% chance of having a square-shaped son.
Going back through Spongebob's ancestry, I'm sure you'd find records of at least one or two square shaped sponges. Perhaps they were created through a genetic mutation. Or else a round sponge bred with a cleaning sponge and...well, it all went from there.

Yes it is his real parents. It was the doctor's fault at birth, they couldn't get a sponge doc so had to settle for a lobster doc and well his claws got a little wild and we see the results.
