Just tell her that everyone is made different , and that they don't really have a choice on who they are because they are born with it. Also you could explain to her Genes and Dna maybe? 12 year olds are getting smarter now a days.

Well first of all I'd pull up some stuff on the net and print out some stuff about it. Tell her in your own words (what you know about it) then you should read the stuff from the net. But I would not tell her that you get Down Syndrome by having sex with a relative. Not all people get it like that .If she has down syndrome I'd let her know gently and tell her honestly. Why do you have to do all of that? Just explain that everyone is created with ablilities and disabilities that you sometimes can and cannot see. We all a different but very special to God's heart. He created us to be who were are for a reason that we may not understand till we meet Him on that day that our work here on earth is done.
He uses us if we allow him to which makes us all children of God to be admired and proud of who we are and who we belong to.
I personally have found that the title of Down Syndrome is just that a name that really doesn't fit the person. I have been blessed and found them who are labled as such to be more of a Up Syndrome to all those around them.

I have a 14yr old daughter, believe me she is old enough to understand the truth at 12. Tell her it is a genetic disorder, and that people with it can learn a lot, they just learn things in a different way than most. Also, that for some reason they have a tendency to have similar facial features, but almost always they are very loving people with a lot of determination to accomplish many things.
Explain to her that in this big world,we have many types of people of different colour,race,eyes,languages,dress,culture people living in other countries.Look around you,in the family not everyone is the same but different,In the same way you r different,u look different just as the fingers on our hands r nt alike.Everyone is different in its own way and we have to accept it because for some ppl we are the most beautiful person.You just only look different but you are the same as us and that's why you have everythng same as others but different coz u r a special daughter.
explain it to her like you would to an adult.
